Perhaps during a confrontation, Sam wished that Desiree no longer had her powers, believing it would be that simple to stop her for good. However Desiree's powers couldn't simply destroy themselves, so they found a separate solution; separating Desiree's soul for her ghostly core.
However the core could not remain stable without a soul, and devoid of either a body or a core, Desiree's soul would fade away, and Sam hadn't wished for her destruction.
The solution therefore was simple: remove someone else's soul, merge that with the core to stabilize it and then put Desiree's soul in the empty shell they left behind. And since she made the wish that caused it, Sam was the perfect candidate.
Alternatively; perhaps Desiree was Overshadowing Sam to keep Danny from Attacking her, and because of her powers Danny couldn't just blast her out like weaker ghosts, so he uses one of his parents inventions to separate them, only to discover that somehow, Sam was forced out in Desiree's ghostly body, while Desiree was left, powerless, in Sam's.
