Okay, let's make some options...

Alex Danvers, Kara's human sister and DEO agent, maybe she gets shrunk by coming into contact with alien serum/venom/chemicals during a mission, or maybe Cadmus did it so she would stop wrecking their plans.

Or we could do Lucy Lane, maybe the reason she doesn't do anything in the 2nd season onward is because she got shrunk in an accident, though in this she has Kara, Alex and the others to take care of her and try to fix her.
