I love both, paper and computer, and I use them both. So, for my paper organization, I tend to keep a couple of cute file folders (something with adorable designs or stuff I like - right now I have a green & gold camo file folder, and an adorable ice cream sunday file folder), and I grabbed about 25 sheets of loose leaf paper, and I have a medium size (8.26" x 6.75") 5 subject spiral notebook (for character info, setting, plot/storyline tracking, things that pop into my head that I want to work into the story at some point and I leave one section a wild-card for anything else I need it to be. The loose leaf is for my individual daily assignments for this group.
Basically, set up something that will work for you, that gets you feeling happy inside, and keeps you wanting to come back to it
