Organization is a very personal process, and typically depends on the person doing it. Also, don't think of it as a "right way" or "wrong way," just do it your way. As long as you get from point A to point B.

Most of what I write are the beginnings of ideas, more to remind myself so I can go onto knew things. Some I might use, many I won't, but it's good to know that they are there if I need them. Are all these notes for one story? Or are they just ideas in general you have? If the former, then sit down and figure out how it all fits together. Combine all your scraps into one clean summary of your ideas. If the latter then don't worry so much. Maybe you could condense them, and make them visually nicer, but mostly there's not much you can do until you decide to expand on one.
