Okay, I know it's a word, but only because I used to date a guy who was very serious about archery. It is indeed a word, and you're using it correctly, but I'm not surprised few readers know its meaning.

I would continue to use it, simply because it has no "colloquial" synonym. Perhaps, if you have a character shoot two arrows, you could explain the process without the word "nocked" the first time, then the second time write 'He nocked it again' or something to that effect.
