It don't think it necessarily dilutes it. Call of Cthulhu has no shortage of adventures and scenarios that don't actually feature the Outer Gods or the Great Old Ones as the antagonistic forces. Sure, most of Call of Cthulhu scenarios involve the Mythos, but not all. There are people who seek arcane knowledge without being servants of Mythos deities, like Ephriam Waite, but just because Waites motivations were purely evil and selfish doesn't mean that all those who practice magic in the setting of CoC are.
I think that Call of Cthulhu as a system and setting would work pretty well with BoM mostly because they share the same concepts of a world of hidden magic, with evil artifacts, creatures, and black magicians seeded around the world. Just about the only thing that doesn't slot fairly neatly into that world is the Stellae, but even then, I think it could work.
