First option: How about spending time in the Realm of Darkness has had an interesting effect on Aqua, such as say expansion or a personality change, and she finds a way out but the changes only become obvious to her then?

Second: Maybe Roxas goes on a mission to Hollow Bastion to find a new type of Heartless, and when he finds it he meets Tifa who gets in the way and the Heartless use its ability on them both before escaping? They get knocked out, but hours later they wake up to see the interesting results of the Heartless' ability.
