Perhaps the hole is just a piece of your novel that will somehow make sense. Instead of filling it in, and that would be a daunting task it sounds, work around it? Put a fence around it so you won't fall in? Make it into a swimming pool and throw the bad guy into it. Pray he sinks to the bottom since he cannot swim.
