Alright, so I'm going against the author here, but there's a way not to destroy, but to unmake the Libra.
If you've noticed in one of the replies (I think it's A Confrontation, Finally), Will reads the Libra and realizes there are spells in the inverse, which unmake or reverse some of the items created by the Libra - the masks, the mind bands, etc. Using the same concept (the inversion of the Libra often leads to unmaking, except the higher-level spells don't), it is probably possible to reach the core of the Libra itself and weave a sigil that unmakes it. It is also entirely possible that the core of the Libra itself contains this sigil, and if placed upon the very first page of the Libra, it'll unmake it.
Then again, I'm firmly in the position that the Libra is an artifact meant to be the phylactery of a magician who desired to become a lich, and had its consciousness bound to the book itself. That is my headcanon and I stand by it.
